I usually wait till it's dry, but if you have an area not coved in henna use some beta bond. it's an awesome glue used in special effects and will last around 5 days. thats what I use to glue on the gems or ad glitter to the hennas as well. hope that helps

I just set the gems into the henna carefully. You can use the back of a pencil to pick them up and set them in place. I think tweezers would be difficult but if you can do it I don't see why not.

I know this is a really old discussion, but if you go to a scrapbook store (or the scrapbook section of a craft store), you can get these pen-looking things that help place your tiny gems for scrapbooking, I'm sure they'd help.
Hobby Lobby had the "pick me up" tool:

Thanks I might ask at my local art supply store if they have one in stock. I like the price! Do you use one?

I've used it for scrapbooking, but not for henna/face painting. I hope you find one, if not you can order from hobby lobby online (just be sure to use a 40% off coupon code, which you can find on their website).
